SEGMENTATION


01. after vb, bg, & bw have been picked, login to a fast machine
	ie: rlogin wundt
02. type "auto_seg.sh"
03. you should see the format for the information that the script requires
04. type "auto_seg.sh MRQID 12d login-name y stereo"
05. enter (the script is now running)



06. when the prompt reappears, segmentation is complete
07. g MRQID
08. cd "full path to 10_ACPC/login-name dir"
09. type "kappa.sh stereo.out"
10. when kappa's done-- make sure k> .96
11. brains
12. load stereo image
13. click in the head of the caudate nucleus
14. look at its pixel value; it should be 115-145 (pure grey)
15. check the cortical grey the same way using:
	- frontal lobe
	- occipital lobe
	- cerebellum
16. quit brains



17. now the vb, bg, and bw traces need to be saved
18. type "pwd"  (you should still be in the same dir in which you entered brains)
19. cd ../../../../
20. type "backup PID/MRQID/10_ACPC/login-name vb"
21. type "backup PID/MRQID/10_ACPC/login-name bg"
22. type "backup PID/MRQID/10_ACPC/login-name bw"


that's it!
